Restrictions in air flow intake or exhaust along with fuel injectors dribbling can cause the issue of the control unit lowering the fuel trim into minus figures such as yours. There could be other causes but I’m not with the vehicle to fully see what is going on. The long term fuel trim is memorised...

Your in danger of over complicating the issue! Misfires are caused by one of three things though there are exceptions to a degree. No spark, No fuel or No compression. Your fuel trims should be close to zero but yours are low and in the minus which means the control unit is trying to lean the mixture.

I think you should start with the basics first, spark! You need to check if there is a spark on the cylinder with a misfire. Depending on the type of oxygen sensor, they are probably zirconia so the up stream sensors should switch once per second between 0.2v and 0.8v. The downstream will read a steady 0.1v or 0.2v. Expect those readings when the vehicle is in closed loop.

Think it would be wise to check the glow plugs, you can do some measurements with a multimeter as well as bench test them. What’s the vehicle performance like when weather is mild or engine is warm?
