There isn't a lot you can do to that car. The only thing I found on my 07 was rolling door locks.

EGR may not set a code, as it is still appears to be working to the PCM. The PCM can't tell if the valve is not closing fully, only that it IS opening/closing.

With just reprogramming 2 keys, will the car run and drive? Or will communication be lost between modules? And with the pcm out of the parts car, will the keys from that car still be programmed into the pats or do I have to re sync modules together? The PCM will communicate just fine with the other...

Yes, unless you attempted to program the keys and erased the stored keys.

I don't know if you can change VIN on that PCM. It would be in the VID block if you can.

With the new pcm, do a "reset learned parameters" first, than program keys, PATS programming. That should get you running.

If you don't have the option to program milage when accessing the cluster, then Forscan cannot do it. (I only see that option on 1 of 3 Fords I have, and my grand marquis is not one) What was wrong with the old cluster? The most common issue is bad stepper motors, which can be replaced if you can so...

In my time as a dealer mechanic, a rotten egg smell meant the EGR valve is malfunctioning.
As for the throttle issue, are there any fault codes in the PCM or OBD2 modules? Check engine light on?

Some models are supported more than others. Forscan is good for diagnostics, enable/disable features, and I started using the VID block programming to correct speedo/tire size changes. I have 2 other Fords that I cannot update the tire size/gear ratio with Forscan. I put the larger stock size tires ...

If Forscan can see it, you may be able to restore asbuilt data.
If Forscan cannot see the cluster, then your cluster needs to be repaired on the board level. (reflash firmware)
That is my best guess.
